When trying to save a document back to Foundation Server for one of the project I don't get an option to save it back to Team Foundation, just the file system.

If you are talking about saving an attached document to a work item back to TFS then we do not provide this functionality in v1. As a workaround you can always delete the existing attachment and then upload the updated one back to the work item.
If you are talking about something else, could you please explain what exactly you are trying to do

Actually it was not as complicated as this. From Team Explorer I was open the project's Vision.doc (double click and it opens in Word). However I don't have an opention in the Save As... dialog to save it back to the Team Server. Under Group Membership for the project I am a Project Adminitrators group.
